Hana-kimi follows the journey of the protagonist, Mizuki Ashiya, who is also an athlete. She is a star in the track and field events. Ashiya is a fan of Izumi Sano who is a professional high jumper. Mizuki Ashiya is a Japanese girl who studies in the USA, but she changes her mind to meet her idol, and decides to get transferred to a high school in Japan.

After watching Izumi Sano on TV, she completes her research and joins the Osaka High School where he studies. Things change when she finds that Osaka High School is only for boys and she becomes sad. Mizuki Ashiya plans a strategy and decides to disguise as a boy. She gets an admission in the school and meets her idol. One day, Ashiya gets injured in an accident and her identity is revealed to a doctor who also helps her in the mission. Ashiya also becomes the roommate of Izumi Sano and the situation is challenging for her. Sano has given up on sports and the duo embark on an adventure together.
